questions on using late model motor in early model car

I am putting a 5.0L late model motor in my friends '66 mustang coupe. I know that early motors are 28oz balance and lates are 50oz, I also seem to remember that late model blocks have no provision for the stock '66 manual clutch linkage(using a 4 speed). How did you guys deal with these differences(espically the clutch one). Are there any other issues that I am forgetting? Thanks in advance

First, use the correct balancer and flywheel for the crank/engine. Second, check the mustang sites, they make a bolt on bell crank adapter for the missing hole for the clutch linkage.
