Could be running lean. I had to back the timing off in order to eliminate the flat spot. My 331 would do something similiar to that before I had it dyno tuned at which time they determined it was running lean. They increased the main jets and put the timing back where it should be and HP increased dramatically. Admittedly, I don't have much experience with fuel injection systems so i'm not sure how much of this applies to your issue.
