Replacing a clutch

I am replacing my clutch in a 01 stang 3.8 v6. I replaced the pilot bearing, clutch disk, pressure plate, and throw out bearing. When I try to bolt the tranny to the bell housing, I can't get it to go all the way in. There's about a 1/4 to a 1/3 of a inch gap between the tranny and the bell. Does anybody have any ideas of what the problem is? I have already double checked to make sure that the pilot bearing was in far enough. Replacing a clutch

is your clutch disc facing the right way? sometimes the
pilot bearings are snug. you need to have a perfect alignment to get them in. If your close you should be able
to pull it in with the bolts...E
