I have a 66 mustang 289 auto,it runs fine but does not seem to shift into third gear. Does anyone know any common problems with this trans?

Might want to check to make sure your linkage is free and clear.
I had a bolt once back out of the trans one night and lodge itself in the linkage. The car would not shift out of 1st. I as I got on the freeway. I exited an pulled into a gas statation to check the situation, turned the car off and put it in park. I had no clue what I was looking for and if I found it I would not have seen it since it was dark out. Got back in the car and tried again but the bolt now prevented the linkage from getting out of park. Had to call AAA at 1:00AM got it home, when day llight came the next morning I got under to find it was a bolt. and laughed. It was not quite as funny at 1:00AM.
I would check there 1st...might be time for a rebuild?
