Auto to manual tranny but no start

I swapped out my 4.6 and 4R70W to a 5.4 and 99 cobra T-45. I have everything done except some of the connectors on the T-45, swapped out the computer for the ford racing manual computer for 96-97 mustangs. Would not putting the connectors on the tranny keep it from starting? The battery is good and the starter worked before the swap. I know the auto is made to only start in park and maybe neutral but would that still play a factor? Also the auto shifter selector had a wire that went up to the steering column, i guess it moved when you moved the selector to drive, reverse, etc, would that play a factor with the ignition to keep it from starting, now that it's not connected? Any info will help.

Does the car have the PATS (anti-theft system) with the key with an electronic chip? If so, you may have to have a dealer access the security system to reprogram it ... I believe the PATS goes through the EEC system.

cheers

I called FORD and talked to one of their techs, he said there's a security module that it goes through but it shouldn't go through the computer.

You must hook up the safety switch on the clutch pedal so the starter will turn over.
