mass air conversion problems 97 f-350 5.8 5 speed manual

We completed the mass air conversion on a 97 f-350 5.8 5 speed manual with PMA harness A9L 89 mustang computer, and other parts as noted on ford muscle. The truck runs much better than it did with high speed density, however the check engine light is on and stays on, also we get no reading at all from the scanner when checking the ECU. Any help would be greatly appreciated from anyone who may have done the conversion with the same or similar problems.
